Need help PLEASE!!!!

Rodents have become a pain in my rear. Something chewed thru my coil pack wires and knock sensor wires. Check engine light came on and had codes P0353 and P0352 pop. I repaired the connectors and put everything back on and started the truck. Truck feels and sounds like it is misfiring. So i replaced the coil pack that has four wires going to it. Again i started the truck after putting everything back on and the codes remained. What do i have to do to fix the issue? Truck is a 2005 Quad Cab
 
Unplug the 3 ecu connections. Remove both battery cables and touch them together let sit for 10 min connect ecu and battery should clear code's
 
Current codes are P0352 and P0353. Wires are orginal, truck has less then 70k miles. Plugs were changed about 2 and a half years ago. As far as i can tell the plug wires and injectors wires look fine. Not sure about the plugs now. I am going to try what IronAffliction said to do and i'll check the plugs aswell. What are the chances the PCM will need replaced?

Here is the Pinout from PCM and colors used. Verify no wires are accidentally mixed up. Ohm the each wire from PCM connector to coil pack connector.
 
Take the intake off and make sure the firing order is correct.
 
The coil packs should have a number on each post so you know where that spark plug wire should go

Unless that rodent was smart enough to swap around the plug wires they are in the correct spot. The coil pack and wires are numbered correctly. I was verbally told to take it for a drive and the computer will be reprogrammed. What could happen if i did that with it feeling like its misfiring?
 
Have you checked for vacuum leaks? Are all grounds tight (the one at the back of the engine)? Did you look at all other sensor wires to see if they had been chewed on (crank and cam sensors)?

I wouldn't drive it until you are satisfied that everything is in good working order. :)

A tow to a shop with a viper tech is way cheaper than a rebuild.

I don't think it is a relay issue. Did you change your plug wires? How old are they?
