Brakes have a case of the clap

Yes you read that right the clap, not sure what they have been into. My brakes seem to make a slapping noise everytime I step on the pedal. I assume the are not riding as close to the rotor as they should be? Should I worry about this or is it normal. I wouldnt worry about it had I not changed the pads myself 3k miles ago. I am not a mechanic but will tear into anything at least once.

The only thing I can think of is that some of the front pads for the "05 didn't fit just right and it was necessary to file the notches on them to get them to fit over the pins in the caliper. If the notches where filed too much then they might be shifting on the pins and causing the clap noise. I know that's grasping at straws but it's the only thing I could come up with at the moment
 
I had to file them but I filed as little as possible to get them on. You could be right on with that, I want to make sure its not going to cause any issues. I have always heard that DC calipers suck for various reason including the plastic parts used in them. I dont believe these are standard calipers with standard issues?
