will chopping the bottom off the shifter rod and redrill holes to connect to shifters lower assembly shorten the throw any?

In a sense yes but you are better off to get another shifter unit with a better base. Upgrade your Master slave for clutch also!

Beat up stocker might be part of your problem. I literally melted mine.

what kind of cash are we talking to upgrade these?

I did mine as a part of a complete clutch/flywheel upgrade. That was like $1500 from Roe Racing. I believe if you buy just the viper master/slave unit itself, its like $500 or so. Eventually your clutch will go and if you upgrade to a centerforce or other, you will need to upgrade to the viper slave unit as the stocker is not strong enough to do the job.
