05/06 Quad Cab I assume? Could be electronics inside valve body. I have upgrades, or band adjustment/deterioration. Search 48re band adjustment t on here and there's threads on adjusting bands.
Most likely bands are out of adjustment or your 2nd gear band is worn out & scoring into the clutch drum.
